Why is my Minecraft single player world lying?

Why is my Minecraft singleplayer world lying after I have edited something with Worldedit. It doesn't lie all the time but only if I build and remove blocks within the chunk in which I used World Edit, can anyone help me?

I don't quite understand what it used to be like when I put a block in a hole and there was a lot of space underneath it was there
