We would like to install mods and plugins on our Linux server but do not have a plugins folder in the Minecraft directory. Could someone please help me here?
Delete Minecraft.

Just create a plugins folder
Then try creating a folder of plugins yourself and try if it works.
But with mods this is unfortunately more difficult, since there are unfortunately no sensible special servers, where there are Bukkit / Spigot Plugins + Mods. There's another Mod Server called something with Spngee, although you can also install plugins there, but only Spongee plugins and is unfortunately not compatible with Spigot and Bukkit plugins.

Deleting Minecraft wouldn't do anything. The server has nothing to do with your game. Then update Java
