I would like to know exactly where Minecraft Story Mode stores. So, in some places, I can make the game out without losing progress.

In many games there's a difference between checkpoint and save point.
I'm playing Ratchet and Clank right now, you have a lot of checkpoints where you land when you die. But save points are only the beginning of the level on the ship.
That's where you end up when you make the game.
