Enter the IP of the server in the DNS administration of your domain where it is hosted and the Minecraft server is running on it. Enter the domain in bungeecord to the server with port.

In bungeecord you might have a server called lobby and there you can enter the domain instead of the IP with port. The same then for the sub-servers, with different ports. If you then want the lobby server to be reachable with the domain, you have to make an srv entry in the domain management in the DNS. The domain host should be able to tell you how to do this.
